The formation of the Wakatobi archipelago dates from the Tertiary to the end of the Miocene. Formation of islands in this region due to geological processes such as shear faults, rising faults and downward fault and creases that can not be separated from the work of tectonic forces that lasted from antiquity until now. Overall the archipelago consists of 39 islands, 3 char and 5 atolls. Coral reefs in the archipelago consist of fringing reef, patch reef and atoll. The four main islands of Wakatobi, namely Wangi-Wangi Island, Kaledupa, Tomia and Binongko.

The waters of Wakatobi National Park are classified as clean and have not seen any influence of human activities such as household waste. It is characterized by the high and homogeneous levels of dissolved oxygen (5.28-7.59 ppm), and nitrite (<1.00 – 4.20 ppb) which is always lower than nitrate (<1.00-22 , 46 ppb). Sea surface temperature (2 m) ranges from 27.26 – 28.73 ‘C. The salinity value on the surface (2 m) ranges from 34.15 – 34.34 psu. The brightness on the surface (2 m) in Wakatobi waters ranges from 70.8 – 86.1%. Turbidity value is very low ie <1 NTU. The intensity of the sun can penetrate to a depth between 55 meters to 122 meters. Current velocities at a depth of 13 meters range from 25 to 43 meters / sec. (CRITC-COREMAP LIPI Report, 2001)
